I own a Scarlett 2i2 and have that problem sometimes. Whenever it's crackling and whatnot, I just unplug it and plug it back in. You might also want to check that your output is on "Line Out (USB)". Skype probably has the audio output set to ASIO, so whenever you open Skype, it changes it for you.

Does anyone know where I can find bell samples like the ones that play at 0:05 in? Or what those bells are called? They're in lots of Flux Pavilion tracks.

Low-pass/hi-cut the sub around 100-200hz. Keep the volume on the sub low, but use saturation (Sausage Fattener/MaxxBass/etc.) to make it more prominent in the mix. The sub-frequency area should be equal to the rest of the mix on a spectrum analyzer.
