Would u do this by putting the wave file and mp3 on top of each other and inverting the polarity of one?

Yes, but mind that what you will end up hearing is the difference between the two.
That's not necessarily exactly the same as what is lost during compression, because
aside from chopping audio content, the encoder will also add some noise.
