Unless you have a program that can decode flac into AIFF ("native" CD audio) automatically, you'll have to decode them to whatever your cd mastering program uses.
As a quick-and-easy fix,
foobar2000 will take care of everything on the fly, burning straight from any support file format (including flac).

Roxio Toast will burn FLAC to a cd. VLC can play FLAC as well.
Get Roxio for all your burning needs. It even supports BlueRay!
